The only birth of a John RUTHERFORD that fits 3x gt John, is in Udny in Aberdeenshire. Although this seems unlikely (as John married Georgina LOGAN in Edinburgh in 1813, and would have only been 16 years old), this John's mother was Margaret REA. John and Georgina named their second daughter Maragaret Rae LOGAN, so it seems very probable this is the correct John.
In Edinburgh, John and Georgina raised their family in the area known as "Port Hopetown", now Fountainbridge, which served the Edinburgh end of the Union canal, to Falkirk (so not a sea port).
